        <title>High spatial resolution sensor-based surface water quality along 540 kilometers of the Illinois Waterway, 2022 and 2023</title>

      <abstract>In support of the U.S. Geological Survey (USGS)-Next Generation Water Observing System (NGWOS) program, water quality data were collected in 2022-2023 in the Illinois River Basin—the third USGS Integrated Water Science (IWS) basin. These data were collected to document spatial heterogeneity in water quality across seasons and hydrologic conditions and to improve predictions of carbon and nutrient dynamics in the Illinois Waterway. Surface water quality was measured using a boat-mounted, continuous sampling platform known as the Fast Limnological Automated Measurements (FLAMe; https://doi.org/10.1021/es504773x). Water was continually pumped onboard a moving boat to a series of water quality sensors configured to capture data every second. Measurements were georeferenced and spatially corrected using established routines and can be used to produce maps of water quality where the boat traveled. Overall, 807,876-point measurements were collected across the Illinois River Basin. Additionally, sensor-based measurements are associated with 175 discrete water samples analyzed for additional chemical and biological attributes (https://doi.org/10.5066/P13V2HX6, https://doi.org/10.5066/P13XBWO7). 

Ten onboard multiparameter instruments recording data from one or more sensors were used to collect up to 95 variables over the course of five sampling campaigns between May 2022 and July 2023. Onboard water quality sensors included a YSI EXO2 (temperature, specific conductivity, turbidity, pH, dissolved oxygen, fluorescent dissolved organic matter fluorescence, and total algal fluorescence), a Seabird SUNA V2 optical nitrate sensor (nitrate, absorbance), Turner C6P multi-fluorometer (turbidity, chromophoric dissolved organic matter, chlorophyll, optical brighteners, fluorescein, and refined fuels), a bbe fluoroprobe (green algae, blue green algae, diatoms, and cryptophytes), and a Los Gatos Research Ultraportable Greenhouse Gas Analyzer (dissolved carbon dioxide and methane). Additional instruments included two Garmin Global Poisitioning System (GPS) receivers (latitude, longitude, time), a Garmin depth sounder (water temperature and depth), and a Vaisala CS106 barometer (barometric pressure). All data were recorded continuously on a Campbell Scientific CR6 datalogger. System attributes (e.g., internal temperature, boat speed, wiper position, battery voltage) were also recorded to aid in data quality control.

Each 6- to 10-day campaign (May 2022, Aug 2022, Nov 2022, Mar/Apr 2023, and Jul 2023) started in Chicago, IL, including sampling of Lake Michigan, and progressed down the Illinois Waterway, ultimately reaching the Mississippi River near Alton, IL. During each campaign, the boat primarily traveled downriver through the main navigation channel. The boat also traveled laterally into the mouths of several major tributaries and into select backwater areas. On the final two campaigns in 2023, we expanded the transect to include the North Branch Chicago River, the Calumet-Saganashkee Channel, and the confluence with the Missouri River. The crew attempted to sample the same features on each campaign; however, the exact sample path varied based on weather and hydrologic conditions. Some tributaries and off-channel areas were unnavigable during low water, and thus were not sampled. Actual sampling locations loosely followed pre-determined routes, but they were adjusted based on weather, field observations, and communication with local guides.</abstract>
      <purpose>These data were collected to evaluate spatial patterns in surface water  quality in a highly managed waterway. These data will be used to evaluate  spatial patterns in carbon, nutrients, algal dynamics, and waste water  indices and to demonstrate longitudinal and lateral differences among river  habitats.</purpose>

        <procdesc>Step 1: Sensors were calibrated according to manufacturer protocols. Water sensors  were outfitted with manufacturer provided flow cells. Dissolved gases were  equilibrated in a flow-through sprayer chamber following procedures  outlined in Loken and others (2019). Water from 0.2 m depth was  continuously pumped from the aft port side of the boat using a 5 GPM  Shurflo Blaster II washdown pump. Water was routed through a size 50 mesh  stainless steel screen and a series of Hayes automatic balancing valves to  achieve a constant flow to the water quality sensors and gas equilibrator.  0.75 GPM of water was delivered to the seabird SUNA V2 optical nitrate  sensor and then to the YSI EXO2. In Nov 2022, the Turner C6P  multi-fluorometer was added to the end of the water flow sequence, and  then in Mar 2023, the bbe fluoroprobe was added after the Turner C6P. The  SUNA was kept in an ice bath to prevent overheating. 3.0 GPM of water  was delivered to a homemade gas sprayer (Loken and others 2019), allowing  dissolved gases to equilibrate in an enclosed headspace. Gases were  recirculated to the Los Gatos Research Ultraportable Gas Analyzer (UGGA)  using its internal pump at a flow rate of 0.8 standard pressure liters per  minute (SPLM). Location was determined using a Garmin GPS 18X and a Garmin  Echomap UHD. The Echomap transducer was mounted on the stern of the boat  also capturing water temperature and depth to bottom. Barometric pressue  was recorded with a Vaisala CS106 barometer. All data were captured continuously on a Campbell Scientific C6 datalogger and transmitted over  wifi to an onboard computer for real-time visualization.</procdesc>

        <procdesc>Step 2: Data from the datalogger were processed using several established routines  (Loken and others 2019). First, “flame on” and “flame off” times were  recorded to the second. Data outside these time intervals were excluded.  Second, we applied post-calibration corrections for the SUNA and the UGGA.  Prior to and after each campaign, we analyzed a set of nitrate, carbon  dioxide, and methane standards to produce linear correction equations. The measured nitrate standard measurements were always within allowable ranges,  and thus data from the SUNA were not adjusted. The UGGA tended to  undermeasure the carbon dioxide and methane standards. We adjusted the  reported carbon dioxide and methane data using using linear regression  equations from the check standards measured after each campaign.  Third, for each variable (e.g., temperature), we replaced data with NA  that were outside variable specific boundaries. For example, water  temperature was required to be between 0 and 100 degrees Celsius.   Fourth, we used the R package SensorQC to identify spurious values, which  were converted to NA in the data based on user-specified and  variable-specific tolerances in rolling medians and rolling median  absolute deviations.</procdesc>

        <procdesc>Step 3: For each variable, we established a set of hydraulic and sensor response  times to spatially correct the data. Essentially, the hydraulic-corrected data have been moved backwards in time and location to account for the  travel time of water and gas through the series of pipes, tubing, pumps,  regulators, and flow cells. Second, we applied a differntial equation  to account for sensor response dynamics, that adjusts the data for the  amount of time for each flow cell to turnover and each sensor to  stabilize. These methods are described in Crawford and others 2015 and  Loken and others 2019. For each variable, we determined the specific  hydraulic (hyd) and sensor response times (tau) using a series of step  changes between known fluids in the laboratory. Columns ending in “_hyd"  and “_tau” are the hydraulic- and tau-corrected (sensor response time)  versions of each data variable.</procdesc>

        <procdesc>Step 4 (for Turner C6P sensors only): Turner C6P fluorometer measurements were corrected for water temperature  and turbidity using site- and sensor-specific corrections. Measurements  were first standardized to a common temperature (25 degrees Celsius)  following equations in Lee and others 2015. Temperature-corrected values  were then corrected for turbidity following equations listed in Saraceno  and others 2017. Temperature and turbidity correction coefficients were  determined in the laboratory using site-specific water. Briefly, water  collected from the Illinois Waterway was measured across a range of  temperatures and filtrations to develop regression equations for each  variable. Columns amended with “_wt” and “_turb” represent the water  temperature- and turbidity-corrected values, respectively. Chlorophyll  and fluorescein were only temperature-corrected, while, chromophoric  dissolved organic matter (CDOM), refined fuels, and optical brighteners  were corrected for both temperature and turbidity.</procdesc>

The  continuous, underway data were summarized to facilitate integration with lab-based measurements. For example, if a sample time was recorded as 10:00, the median values  between 10:00:00 and 10:00:59 were calculated and associated with the  discrete sample collection.
